In Scene VII, the witch doctor summons the crocodile god and attempts to sacrifice Jones to it. This happens when Jones is finally overcome by fear, so he no longer resembles the confident, larger-than-life emperor he was only twelve hours earlier. Because of this, when Jones shoots the crocodile with his silver bullet and sends it back to the river, he symbolically destroys his own godliness and his own good luck charm, thereby accepting that he's nothing more than a man like any other.
